Proto and Zero are two different men, two different cyborgs.
Zero was chosen because of his resemblance to Proto, which makes it easier for the men, cyborg and human to follow him.
Zero however, was downloaded with Proto's basic programming, so he and the other cyborgs will share the same flaw of their memories returning.
